Hmm What's this?

I took a piece of music, imported it into Logic, beat mapped it. Then I made a copy of the same piece of music. I turned on Flex mode but as you can see, ran into the following problems. Even if the original track is selected and is not in flex mode, the copied track will upset things if put into flex mode.

All is well, the tempo map is set and the audio file is in sync.

Now with Flex mode fired up, the tempo map and the audio moves. It is not in time with the original music. The Tempo Map has been pulled off the grid.

After increasing the transits on the Beat Mapping using the + button, there is evidence that the audio and tempo map have shifted to the transit nearby.
What I don't understand is, why is this picking up those transits when they were not used, also I tired deleting them in the sample editor after the map was made, still won't prevent the tempo map from moving.
Any thoughts?
